Key fob/Imobiliser code been wiped???

Here's the background of what happened; a mate of mine has a mk3 ibiza that has a de-locked door handle and his key fob ran out of battery so he had to get a new key fob and re-code it. To get this new key fob to work you have to have your non-fob key in the ignition and put the key fob into the door lock and go through a certain prcedure to enable it. However he asked to borrow my door hanle which has not been de-locked in order to enable his new key fob to work. He got his all sorted and we put my door handle back onto my car. Now I have a problem with my key fob, the remote central locking works but it won't start my car up, the key light comes up on the dash but my normal key starts my car no problem. My mate felt realy guilty and he said he would sort the whole thing out, he has rang the local seat dealer who said it sounds like the imobiliser code has been wiped and they're having problems re-coding cars that are 2002 and older. What I'm wanting to know is that true about the dealers having problems re-coding? and anyone got any suggestions of what I can do?
