Mine is running the same set up as you. 17's with 205/40/tyres and 20mm spacers with standard cupra suspension, did scuff the arches, liners and skirt every now and then over bad dips in road etc, made some adjustments to arches at the weekend and haven't scuffed once yet (plus i think they've scuffed all they need to from the liners and skirts lol).

Not sure on the knocking, jack it up and check your wheel bearings for play, also try to and see if the wheel physically catches antything. Not sure if the rear toe can be adjusted, can remember people mentioning adjustment washers but forgot what they adjust.

On mine its hard to gauge if the wheels are straight from alot of angles due to them being so far out in arches and the eye getting distracted.

Check spacers are actually fully engaged over hub and the dust cap, there should be no gap between spacer and cars hub face.
Rear drums? or disks?
If drums bolt length is important to not be too long as it catches the internal workings on drum brakes.

May sound stupid but also check your wheel nuts. If they happen to be loose, you can get a knocking sound from them. I had a knocking sound a few months back, turned out to be loose wheel nuts!

You need to tell supplier you have rear drum brakes.
50mm on rear disk mk3's do not have any issue, drum brakes will.
std thread is 25mm, so add spacer width to that.... ~5mm too long in your instance.

get ya hacksaw out
