Hi. I don't know what year you are after or the spec but from my experiences of my Toledo and from posts here are my experiences:
1. Wet windows (on the inside, upper inner door seal).
2. Dodgy turbo to intercooler (front mounted) pipe connection, can pop off.
3. DMF issue, a resonance at certain speeds/load and is known issue and recalls issued.
4. Dash rattle, handbrake button rattle.
5. Rear camber settings, should be 1.19degrees, mine was 2.26 degrees causes severe tyre roar.
6. Rusty brake disc bell/hat.
7. Spare wheel included, was an option at one point.
8. Condensation in the headlights, now found WATER in my reversing light.
9. Full service history, wouldnt worry if it was a dealer, im doin my own oil and filters etc, keeping records and receipts which i would be happy to buy the ca, nver went better (not to blow my own horn
)
10. Delaminating windscreen, along the bottom edge turning white.
Otherwise a great car and all have issues.

go for a diesel for mpg, or the TFSI/2.0TDI for power.
Ryan, I had rear tyre roar as well though this was purely down to the brand of tyre. when I upgraded the wheels to 18" S5's with Falken rubber there was no noise at all.

I didnt realise i had typed that! oops 
Tyre roar for me was down to the tyre getting scuffesd on inner thread block by poor alignment and settings! Tyre noise is there but at normal levels.
As Toxic says, diesel = mpg, TFSI for power, plenty of remaps available for each, 1.9tdi with remap from 105bhp to ~140-145bhp, 2.0tdi simlar gains.
Also TDI Sport more favourable, 6 speed gearbox, sports suspension (not very low but good ride) and better interior. DSG Gearbox is also a must for someone who want the easy drive option. drove an octavia DSG the other day, I must say the DSG was very good.
