Water leaking into boot through fuel flap unit

Hi guys,

I am encountearing a strange issue with my seat Leon mk3 (No sunroof).
For a few weeks now, I regularly get water inside the spare wheel compartment.
I thought it was the rear vents behind the bumper so I took the bumper off and applied some silicone around. Unfortunately that did not work and water is still getting in. Yesterday I found out that water was leaking when I dripping water on the fuel filler flap.
Has someone encountered the same issue ? Is it the flap or the actual locking motor ?

There is a drain tube at the bottom of the fuel filler. The tube goes down the back of the rear wheel and blocks really easily with black crud. I regularly have to unblock mine with a piece of wire. This may help ?
