knocking clutch on diesel altea

hi lads,
wonder if I could pick your brains? I've got an 06 plate Seat Altea 1.9 TDi owned from new and only done 25k miles.
my problem is that its recently had an irritating intermitent fault in that theres a very loud knocking coming from the engine and it stops when I press the clutch. It sounds seriously gruff when its playing up.
I asked a mechanic what he thought it might be before I open my wallet and he thinks it sounds like the thrust bearings but he didnt look at the car, whereas my own research through the net and VW books leads me to think it might be the DMF (flywheel).
Tonight it started knocking again after 4 weeks without trouble so I took it out with my dad and we kept dropping it in and out of 2nd gear at high revs and the knockings gone... no idea for how long though!
has anybody else had the same problem? any advice would be much appreciated,

a while ago I took my altea in for it yearly service (for warranty purposes), and they told me that they needed to keep the car for another day, in which i allowed them to keep it.

On picking it up from the dealer a day later, they told me that there was a problem with a batch of gearboxes on the altea, and that mine needed changing.... in which they did FOC....

They refused to tell me what the problem was but they stated that it needed to be done.

Might be a similar problem.
